چکیده

To understand how evolving systems bring forth novel and useful phenotypes, it is essential to understand the relationship between genotypic and phenotypic change. Artificial evolving systems can help us understand whether the genotype-phenotype maps of natural evolving systems are highly unusual, and it may help create evolvable artificial systems. Here we characterize the genotype-phenotype map of digital organisms in Avida, a platform for digital evolution. We consider digital organisms from a vast space of 10141 genotypes (instruction sequences), which can form 512 different phenotypes. These phenotypes are distinguished by different Boolean logic functions they can compute, as well as by the complexity of these functions. We observe several properties with parallels in natural systems, such as connected genotype networks and asymmetric phenotypic transitions. The likely common cause is robustness to genotypic change. We describe an intriguing tension between phenotypic complexity and evolvability that may have implications for biological evolution. On the one hand, genotypic change is more likely to yield novel phenotypes in more complex organisms. On the other hand, the total number of novel phenotypes reachable through genotypic change is highest for organisms with simple phenotypes. Artificial evolving systems can help us study aspects of biological evolvability that are not accessible in vastly more complex natural systems. They can also help identify properties, such as robustness, that are required for both human-designed artificial systems and synthetic biological systems to be evolvable.

Unraveling the genotype-phenotype map of evolving digital organisms

Digital evolution is a form of evolutionary computation in which self-replicating computer programs—digital organisms—evolve within a user-defined computational environment. This experimental tool provides a unique framework to explore the structure of a genotype-phenotype map. In this map, the sequence of instructions constitutes the genome of digital organisms and defines its genotype. In add...

Evolvability of the Genotype-Phenotype Relation in Populations of Self-Replicating Digital Organisms in a Tierra-Like System

In other Tierra-like systems the genotype is a sequence of instructions and the phenotype is the corresponding executed algorithm. This way the genotype-phenotype mapping is constrained by the structure of a creature’s processor, and this structure was fixed for an evolutionary scenario in previous systems. Our approach here is to put the mapping under evolutionary control. We use a universal p...

Evolution and the Genotype-Phenotype map

In the course of evolution organisms adapt. their forms change, sometimes radically. This change is ultimately caused by mutations in the DNA. At the same time organisms are complex. They consist of many interacting parts. Adaptation occurs despite this complexity. How can random mutations change such a complex system without disrupting existing functions? Why is an organism not a house of card...

Extremal Coupled Map Lattices

We propose a model for co-evolving ecosystems that takes into account two levels of description of an organism, for instance genotype and phenotype. Performance at the macroscopic level forces mutations at the microscopic level. These, in turn, affect the dynamics of the macroscopic variables. In some regions of parameter space, the system self-organises into a state with localised activity and...

toyLIFE: a computational framework to study the multi-level organisation of the genotype-phenotype map

The genotype-phenotype map is an essential object to understand organismal complexity and adaptability. However, its experimental characterisation is a daunting task. Thus, simple models have been proposed and investigated. They have revealed that genotypes differ in their robustness to mutations; phenotypes are represented by a broadly varying number of genotypes, and simple point mutations su...
